When it is snowing out, having the ability to down shift and use the engine to slow the car down with out applying the breaks is a handy and possibly life saving option.
So I vote the manual transmission is better.
Acceleration, Manual wins.
Gas milage, Manual wins.
Increased Driver alertness/awareness, Manual wins.
Increased Break Life (through use of engine breaking), Manual wins.
Fun Factor, Manual wins.
But yes, in stop and go traffic, manual is the suck! Everything has to have a downside :-(
 
Though I have an automatic, I prefer standard.
I also hate anti lock brakes and automatic door locks.
I would rather have control of the machine than have things done for me.

Probably why I use Linux.:D
 
I prefer a stick right up until time to replace the clutch. Once I get that done and get over it, I prefer a stick again. But there's about a week in there that automatics are the $#!+.
 
For any situation other than stop & go traffic, I prefer a manual by a large margin. If the stop & go traffic only lasts for a few minutes, I still prefer a manual. Once it starts lasting long enough to make my leg get tired, or my quad starts to cramp, then that's when I want an automatic.
 
if your commute is in shitty traffic (like in Los Angeles) you want
automatic. Otherwise standard is more fun and you have control
over what you want the car to do (also, as pointed out, clutch
replacements can be expensive and a PITA)
