What happens if al-Qaeda runs the Syrian government?

If the United States and the rest of the world bombs Syria, which could lead to boots on the ground and the toppling of Assad, what happens then? What if al-Qaeda, who is now the West's ally in Syria, becomes the government? Are they then the enemy once again?

Look at recent examples when extremists led countries. Afghanistan- Taliban was the government, US invasion. Libya- Muslim brotherhood was the government, military coup.
