I recently had a friend tell me that a close friend of his was denied employment at a legal office as an assistant because during the application/background check process they were able to determine that he had a medical marijuana card...

This is the first I have heard a story like this, does anyone know if this is a common occurrence or how this works exactly?

The obvious question I have is, will I be putting my employment in jeopardy should I choose to get one of their medical marijuana cards? (specifically in reference to any possibility of a paper trail sort of problem).

well, as far as your doctor is concerned, thats confidential. However, if you do the optional step to apply with the state for additional recognition/licensing, then that may show up.

imo, this is the first I've ever heard of anything like that. I'm actually to get a doctor recommend today, in San Diego theres a doc in Hillcrest that does it for $60

Yeah, from what I have been reading if you only get the recommendation from the doctor, cops might not accept it right away if stopped, and they can hold you until they verify if it is legit.

However, if you get the card after getting the recommendation then the cop won't hassle you, however now your name is in that database.

I just want to know what type of access employers have to this card "database".

well, if you want to use the government against them, you can always file a complaint with the ADA. discrimination based on a medical condition may fall under their regulations.
